Are hubs that support disk breaks universal?

i got bike recently and it came with disk brakes, but after looking into them i see that most people don't care for them and they are probably pretty low end. if i were to buy new disks and calipers could i keep my same hubs? and what kind of brakes do you recommend? (please be specific)
